My sources.list has been modified after running software-properties-qt. It removes the aramo-update and aramo-security lines as well as the backports lines.

I can't replicate, maybe you enabled or disabled the Source Code / Main repository as if you open software-properties-qt and click only in the tabs and then close, there is no change on the sources.list file.
I mean software-properties is the GUI application to modify the sources.list file, so it is intended to make modifications when options are (un)checked / modified.
Maybe it is too simple to modify that changes are not seen as important ones or there is a bug somewhere hidden there, but so far I can't replicate it.
@eric23 if I build a test triskel iso, would you try to reproduce the error on it?
I am not sure as to why there are those 3 dots in the sources box nor why I can't unclick the sources box, and I can't replicate any of this on my other computer. I guess a re-install should be good. Maybe we should close this.
Let's keep this open 'til we find out the logic behind it.
If by tweaking this to our purposes we broke something, I'm the first interested on getting it fixed, but I've come to realize that sometimes there are some information missing that help explain why it works as it is, and let us know how it works in the bigger scheme of things.
I'll try to put some attention to it, if you want there is already a 11.0.1 iso to test with:
@eric23 actually, the issue is present on the gtk version only, I can't replicate it on the kde one, by any chance did you installed KDE on top of trisquel (mate)?
The issue is that when enabling security, updates and/or backports with source code enabled (beforehand), it will not add the deb-src lines.
Needing to go back to the first tab and disable then re-enable the source code checkbox to make sure all source lines are added properly.
But like I mentioned earlier it's an upstream issue, as it comes from ubuntu and it is still present on 24.04 Noble.
I am fairly sure I installed from Triskel 11.0.1. That is what the USB is called. I checked /var/log/installer/casper.log and it appears to say that the version is Trisquel.
I do not have software-properties-gtk installed either.
I'll double check using a triskel 11.0.1 iso, but so far on my installed VM I can't replicate the error only on the gtk variant. It could make sense as they both use different methods to select the update kind.
I had many issues, but I think they are clearing up on my end after the reinstall. If I start fresh (remove /etc/apt/sources.list) what I see is the same from the previous comment.
I think it is okay that the deb-src line for aramo-security goes to the non-trisquel.org site. So no, I do not know how to replicate what you are asking of me on Triskel.

But if you try to add custom repositories with something crazy which is what I initially did then it retains some sort of memory that is all screwed up. Notice the backports on every line now. Should I test this on the Triskel install image?
As I've mentioned before, there is a small bug on the gtk version needing to double check the deb-src are checked or they may not show in the end result.
It's still present at Noble release making it an upstream issue, I'll give it a follow up for this upstream when there is more time available on the Ecne development.
